Port Jeuno is a zone which--though Adoulin has relieved that a little--is still central (and overloaded). Though I can't offer a "silver bullet" solution to get people to spread out, I have this idea to reduce foot traffic:
Place "Deposit Boxes" in the three nations, Aht Urhgan and Adoulin. You speak to Shami and he gives you a Key Item to allow you to use these boxes. Once you have it, you can trade Beastman/Kindred's Seals or Kindred's/High Kindred's/Sacred Kindred's Crests to said boxes and through some astral property they will immediately deposit the traded seals with Shami.
You'll still have to visit Shami/Shemo to manage your collected seals, but it should cut down on people having to constantly visit Port Jeuno after every outdoor hunting session when they have seals clogging up their inventory.
Bonus: to save on travel time elsewhere, other NPCs also could have their own Key Items to use with the Deposit Boxes for large amounts of recurring quest-related items. (Gallijaux/Joulet with Moat Carp, Paparoon with Alexandrite, the Eminence NPCs with Vouchers...)
Not a huge thing. It may not be quite as trivial to implement with quest NPCs, but I'm pretty sure it'd work with Shami, at least.
