Steps:
I had 3 stones on me and used 2 in beginning to extend my visitant status to around 118 minutes. I zoned out to Buburimu Peninsula and went back inside again. Requested the remaining time and went off to my business.
When I had about 25 minutes left I went back to extend my visit. I had 20 minutes left when I chose to use 1 stone to extend the visitant status 30 minutes (+3) (20 + 30 + 3 would have been 53 minutes).
It used my traverser stone, but I got it extended only 2 minutes.
This have happened before in another Abyssea - La Theine. I always extend to maximum and zone out. Then zone in again and request remaining time so I can extend at another point without zoning.

Not to be the bearer of bad news but it's always been this way. And believe it was addressed as just weird coding?

I sure hope not. I have read other posts about the visitant status, but not any of those I found was same as me. Also, even bad programming is a type of bug and should be fixed ;)
In the other situations I read about, they had not zoned between the extension requests, which I did.
Also, it did offer to extend it to me and took one of my stones, and I was nowhere near 120 minutes so I should have gotten full 33 minutes, shouldnt I? And not just 2 minutes (which makes no sense at all).
I have not found an explanations showing that this is normal, hence I post it as bug, hoping it will be fixed :)

Ok let me see if I got this right:
1. You entered, used 2 stones and got a total of 118 minutes.
2. You then immediately exited the abyssea zone.
3. You reentered and got visitant status again without adding more stones, which would give you 118 minutes - i.e. 2 minutes less than max time.
4. You went about your business in the abyssea zone, and with 20 minutes remaining you added another stone which only added 2 minutes to your total time.
If that's what you did, then it's working as intended so to speak. Doesn't matter that you did exit, you still had 118 minutes when you reentered and got visitant status again. So yes, extending time after that would only give you an additional 2 minutes. And exiting when you did makes no difference, you'd have to have 87 minutes remaining (or less) when getting visitant status, to get the full 33 minutes when extending time. Now, if you had exited when you had 20 minutes left instead, you could have reentered, gotten visitant status chosing not to use any traverser stones, and then extended time and received an additional 33 minutes.
It's not a bug, it's always been this way. Your total time remaining when getting visitant status is what determines how much time you will receive when extending.

So if I have gotten this right, you can never get more than 120 minutes per visit in Abyssea in any way, except the time chests? I've been told one can just not extend it pass 120 minutes so that's a huge difference from not being able to have more than 120 minutes per visit (except via time chest) >.>
Surely sucks that it takes the stone when you are not allowed more time but yes, this explains it.

That's correct, yes. Like I said, time remaining when you first receive visitant status is what determines how much time you will get from extending, and it will never go beyond a total of 120 minutes. If you got visitant status with more than 87 minutes remaining, you're better off exiting before adding another stone if you want the full 33 minutes added.

Correct... you can only request time from the NPC up to your first 120 minutes. Once you reach that initial 120 minute mark (saved time, stones, or TE), you can no longer add time with stones, it has to be from chests at that point.
If you follow the lore from the NPC's, they are refusing to set your time any longer for fear you may get stuck in the alternate reality, like what happened to Horst and others you talk to throughout the storyline.
