Maybe being underground somewhat as well as being heavily destroyed the ship is in two pieces. I mean for the most part it would seem you have an entire engine section split into 3 different locations; the engine room, drive cylinder, central core. These to me seem all to be just engine components. So maybe after you get through that you go into a large area where your outside the ship making your way to the Main Bridge across some subterranean space as well as the remainder of the ship.

Either we've got two large places to explore and one's all-new... or Crystal Tower might actually be neither of those things.

I suppose that'd make the tower more than Xandes' tomb then. Potentially some sort of cryostasis Allagan wartech malarkey being researched by the Empire for insight into magitek?

See, I like the idea that it became his tomb (disastrous event) rather than it being designed as his tomb (Egyptian Pharaoh).

I like this possibility of it being a broken apart ship. The names clearly are the parts of a vessel, but the vast distances could mean it's no longer in one piece.

As for the vast distances, it could be multiple ships and traveling between each one. It could be something like this from the concept art:



Going from the base to the airships via teleportation accessed from the base. Maybe through those "Warp Gates."
