It was painful for the tank, because she was wearing some of her other white mage armour as well.
The question is solely whether the man-hours for redesigning the box for every weapon is a worthwhile investment.
I personally couldn't care less. We barely even seem to use the damn thing anymore, and it rarely ever seems to outright clash with the weapon designs, so I'd prefer to merely get the option to hide it and instead get fewer weapons that are mere recolors of those before.
And if we for whatever reason have additional resources to throw at MCH, I'd far prefer a holster and clip, belt, or strap depending on the chest and leg-gear. Not having a pistol floating off my back matters far more to me than a slightly mismatched toolbox.
I agree, even with gear sets that look tailor made for a gunner, the aetherotransformer still had huge clipping issues. I just wish I could solve it by just hiding the darn thing.

It does mean there's no reason to find a matching custom case for it alongside the antique gun you found in a dungeon. It's a newly-invented device designed to augment pre-existing guns.
If you have a dyeable weapon, the case does change colour to match.
