This is working as intended, because they kind of 'upgrade' automatically when available. So if you are on the characterlevel needed for Stone III it will 'upgrade' Stone II to Stone III.
At the same time, it can downgrade in, for example, dungeons where you are synced to a lower level, so Stone III will turn into Stone II.

They made it that way so we save Hotbar space.

This is no bug.
The system changes your skills to their highest incarnation you can use and have learned. This applies to all spells which are getting just upgrades in potency instead of additional effects, like stone is only getting higher potencies with its higher incarnations, while Aero gets higher potency and longer duration. Both don't get any additional effect like AoE or CC, like Aero 3 gets AoE so new skill and not just an upgrade.
This system was implemented with SB to lower the button bloat to some degree.
