The only response for when Eos burns every single skill at the beginning of a pull is to eat her.
It has its uses in endgame instances. You can for example start the fight with Selene, use Dissipation to get 3 extra stacks (extra DPS from Energy drains), and then summon Eos for another part of the fight (or can of course summon the same fairy again). I try to use this in as many fights as I can, for example in A12S there's plenty time to resummon a fairy even without SC after the add phase where you can't do anything else. At the least it should be used in the end of a fight, when you won't need your fairy anymore, to boost your DPS (Ruin II + ED is 230 potency while Broil is 170).
I do agree it's a very underwhelming ability to have.

...It might be slightly better if Indom didn't have a long CD anyways. Meaning about the only use is for ED/Lustrate, or maaaybe Indom/SS if you already burned your stacks and Aetherflow's not off CD yet.
I think the idea was to increase healing output a la divine seal. However, "healing magic" buffs do not affect abilities such as Lustrate and Indomitability, and the pet already has rouse+fey illumination, so...
ET+succor is affected by the 20% boost, but ET's also on a 30s CD... Probably better just to keep the pet healing most of the time. (SE maybe could have put a bit more thought into this one)
I've tried my hardest to fine a use for this ability but even in the outright most extreme circumstances, it's always been underwhelming.
Granted, it's much easier to use it on Selene than Eso as Selene has longer CD on her abilities and once burned thru, it's just easier to dismiss her to get the Aether stacks but even with that in mind, you're still giving up free heals for a few extra Energy Drains/SS/Lustrates/Indomitable and an increase to your healing potency, which isn't all that helpful outside of Adlo+ET, as the fairy more than made up for the difference in Healing potency.
Basically an Emergency Aetherflow was what they had in mind for it.
Q: I don't understand the benefit of absorbing your fairy with scholar's Dissipation. How do you see scholars using this skill?
A: This is mainly to recover Aetherflow stacks, but this isn’t something we envisioned to be used frequently as you will not be able to call forth the fairy while this is in effect. This was designed in a way so that, for example in raids, you can use this between phases, or in emergency situations where you would need to use up all the Aetherflow stacks in order to heal using Lustrate.
Best use for it is in PVP, tbh. I've seen quite a few SCHs escape sticky situations by blowing all Eos CDs, sacking their Lustrates, then eating her to sack more Lustrates, as she's not really worth a whole lot in PVP when you're fleeing (she gets CC'd or killed, or won't cast if you're running etc). In addition, once you've escaped danger sometimes by the time you've entered the next skirmish the Dissipation summon ban will be gone and you can just bust her out again.
Honestly, I was like you at first when I got that skill.
I was wondering why I would sacrifice the fairy.
But getting the 3 aetherflow stack for more quick heal (lustrate) or dps (energy drain)
It appears to be a mana savior skill too.
In any case, it's great! This skill just need to be understood through content to be well used.
Sometimes I use Dissipation pre-pull with illumination so I can spread an 8k crit adlo.
The only reason you should dissipate pre pull is after a wipe, when you only want to wait 30 seconds and re summon for your opener, instead of 60 for aetherflow to come back up. Pulling without a fairy is pretty bad.
